Dear Sir : Please let me know if jupiter is not so good in 6th house for cancer lagna and why?

In kark lagna, Guru becomes 6th lord and 9th lord but his mul-trikon rashi is Dhanu which falls in 6th house so it gives the effect of 6th house which signifies debt, diseases, struggle, loss of wealth, enemy

Not always. Only if Guru is weak, badly placed, afflicted by nodes or Saturn etc. Remember that Guru is a first and foremost a natural benefic of high order. That his blessings and teachings have diminished value in Kaliyuga is an altogether different issue.

In this chart, if Guru is in 6th house, then yes these effects are very likely.
