Dear Buvaneshwar,
It was basically the first method with 9 cowries, but the numbering system Sri Ranganatha Rao used and taught me was:

1-Sun 2-Moon 3-Jupiter 4-Ketu 5-Mercury 6-Venus 7-Rahu 8-Saturn 9-Mars (some switch the numbers for Rahu/Ketu making Rahu 4 and Ketu 7).
