2nd and 5th house Jupiter will not spoil the Mahapurush Yoga. Infact benefic drashti will add power to the Yoga. Shadbala strength should be seen for actual strength of planet which is good in this case.

In Bhav Chalit chart the Venus moves to 8th house. This can weaken the mahapurush Yoga though.

So incase of rahu in kendra in 10th house in libra with venus and ketu in aries alone, only rahu becomes yogakaraka? venus is lord of 5th and 10th house (yogakaraka)

For fruition of Yogas look at the Vimshottari Mahadasha. Look at the Dasha and antardasha of the planets involved in the Yoga and during that period the effect is felt. e.g. Venus and Mercury forms a RajYoga. Then In venus Mahadasha and Mercury antardasha or Vice versa, the yoga comes into effect.

Isn't rahu yogakaraka since benefic (9th) lord is aspecting rahu? Rahu and ketu in kendra receiving drashti from trikona lord becomes yogakaraka was my understanding.
